Correct me if I'm wrong, but it seems Chai Stones don't affect calendar days that give backgrounds, cosmetics, or shards. Would love to hear from mods if this is as intended

You'll still get one bonus for the 7 day streak, but, yes, you don't get a bonus for the monthly calendar part if there's a cosmetic bonus that day, as no base ARP is applied to add a bonus to in the ARP log.

It only boosts the day that has ARP since it only increases ARP amount. But Calendar has both parts, 7-Day Login Streak & 28-Day Monthly Calendar. So on those days you'll only have 1 less ARP Boost due to non-ARP Reward.
